Is it possible to have a separate rotator for each category?

Ie, having thumbs ctr calculated for each category separatly.

At present time - no.
You can add each gallery as many time as you want - 1 category each time
This way script sees at as a different galleries and will rotate separately for each category.
Make sure you have enough traffic to rotate such a big amount of galleries.
