What is the difference between this two links concerning internal counting:
/scj/cgi/out.php?url=http://domain/gallery/<!--GALLERY_SLUG- ... UMB_LINK-->
and
/gallery/<!--GALLERY_SLUG-->/index.html" rot_id="<!--THUMB_LINK-->"
(with JS to assign rot_id to link)
I know that the second one might be better for google, but I will not lost counting.

I don't know which one is better for google but
if you use version 1.*
/gallery/<!--GALLERY_SLUG-->/index.html
will not be counted as it's a rewite to scj/tube/index.php that generates pages only.
/gallery/<!--GALLERY_SLUG-->/index.html" rot_id="<!--THUMB_LINK-->"
if you use JS to add a parameter the final URL will be
/gallery/<!--GALLERY_SLUG-->/index.html?<!--THUMB_LINK-->"
and that's a rewrite to out.php, so you'll get skimming, click will be counted and so on
/scj/cgi/out.php?url=http://domain/gallery/<!--GALLERY_SLUG- ... UMB_LINK-->
so click will be counted + redirected to
http://domain/gallery/<!--GALLERY_SLUG- ... UMB_LINK-->
and most likely counted again

If you want to have urls with /scj/cgi/out.php it should be
/scj/cgi/out.php?url=http://domain/gallery/<!--GALLERY_SLUG- ... UMB_LINK-->
/scj/cgi/out.php?url=http://domain/gallery/<!--GALLERY_SLUG- ... UMB_LINK-->
